Rubbing alcohol , it will not discolor the carpet and removes the smell. Just pour it on the spot.
References :
Try natures miracle. You'll need to soak the area down to the pad, so use it with a carpet cleaner. First soak the are with the natures miracle, let sit a bit, then steam clean well. This stuff has enzymes to break down & remove the urine & odor from animals. I've used it before with good results, it stops them from going to the same spot. You can find it at pet shops & I've seen it at walmart.
References :
A Rug Doctor is not a heavy duty machine that professional carpet cleaners use. If you want to get your rugs as clean as they can be, you need to hire a professional carpet cleanerand they should be able to complete the job within an hour or two.
References :
http://www.heavensbest.com/

Sounds to me like the urine has seeped into the padding, and maybe even the floor. I'd try Simple Solution or Nature's Miracle from the pet store, but I don't think it'll work. Good Luck!
References :
If the water is still dirty, that means you are still picking up some dirt, but a little dirt can make a lot of water look dirty. If you have been cleaning for 5 hours, your carpet should be fairly clean and this usually means your machine is not working very efficiently.

I would return the machine to where you rented it from and get your money back, or try a different machine. You also do not know how all the people before you took care of that machine and it could very well be broken.

The problem with using a rental carpet cleaner such as a Rug Doctor is it is a simple machine meant to be used for small messes. A Rug Doctor is not a heavy duty machine that professional carpet cleaners use. If you want to get your rugs as clean as they can be, you need to hire a professional carpet cleaner and they should be able to complete the job within an hour or two.

You don't say where you are located, which may or may not make a difference. Yes, a carpet business can be risky, I know of a guy in Phoenix who is scrambling because not only are people cutting back on that service but there are way too many carpet cleaning guys.
That doesn't mean it can't be successful for you. You do have existing customers. I clean small offices. If I were you, I'd start finding independent cleaning businesses like me and see if they offer that service to their clients and if you can sub-contract it. Also, try to target businesses that having a clean carpet is important and can't be ignored...doctors, restaurants, funeral homes, gyms, etc.
If you haven't purchased the business yet, it may be a good idea to do this research first. It may make your decision.
I have a Squidoo lens and blog all about starting a cleaning business...lots of resources, tips and information. The links are in my Profile.
References :
See my Profile

Get some pure white vinegar, dont dilute it rub it in all over the area and let it dry in, ok it will smell of vinegar for a little while but will not only kill the smell of urine it will discourage your dog from going back to that area they dont like the smell of vinegar plus they have lost the scent of the area they were using..
I have an old lady dog who has a bladder problem so I do understand where your coming from... best of luck
References :
You are probably cleaning the carpet pad as well as the carpet. The pad may have been collecting dirt for a long time because your vacuum cleaner doesn't get dirt that is that deep. I think you should change machines. Since you have been dragging black water up through the carpet for 5 hours, you probably should not stop and accept the present situation. You have been using the carpet as a filter. I think you should rent a gentler machine that will not dig so deep with water pressure. If the next machine cleans only the carpet itself and not go through to the pad, you will be done in one more pass.

If you were exaggerating when you used the word "black" and you really meant light brown, then maybe the carpet is clean and you are already done.

The water should look cleaner each time but you will never get it to be clean water . It really doesn't take much dirt to make water look dirty.

The first time should pick up most of the dirt. The second time the water will be noticeably cleaner . Generally you aren't going to see much improvement after the second time across the same area. If you are not happy with the results you probably need to get a different rug cleaning chemical . Sam's club has a fairly effective rug cleaning chemical for about $10/gal that uses 2-3 oz per gal of water.
